I think that the writers ARE going to go down the route of the whispers ARE from people who have time travelled.
When Claire was giving birth to aaron there were no whispers. This is because Sawyer didn't say anything. If he had, it would have appeared to Kate and Claire as whispers.
I think this theory will be proven when the people who are suffering from time-travel on island come into contact with a scene like when Anna-Lucia and her tailies were making their way to losties camp and they heard whispers. The people on island know that Shannon died and they will see this happening again and attempt to stop it from happening, this will be the whispers we heard initially.
HOWEVER, this theory opens questions. If this were the case, then surely when Lock travels backward to Richard then he shouldn't be able to communicate? This has something to do with what has happened in various people's timelines and who they are trying to communicate with. Richard and his others are different from the losties.
I think this will all be explained simplar but the whispers ARE to do with people who are time travelling.
