Ok, so I've been racking my brain trying to figure out what makes some characters special, i.e Desmond. After rewatching a few episodes from season 1 and season 2 I realized something interesting...
In the season finale of Season 2, Live Together Die Alone, it's a Desmond centered episode where we get to see flashbacks of when Desmond first arrived on the island. During the flashbacks, we meet Kelvin, whom leads Desmond to the Swan Hatch after he finds him washed up on the beach. After Kelvin gets Desmond settled into the Hatch he gives him a vaccine and explains that he must inject himself every nine days. We later find out, when Desmond's talking to Claire, that Desmond had injected himself with the vaccine every 9 days for 3 years.
Kelvin told Desmond that he needed to do inject himself in order to not get infected- claiming that was why he wore wearing the yellow jumpsuit to go outside. However, later in this episode we see Kelvin emerge outside and remove the jumpsuit- proving that there was no airborne sickness or infection. It was just a ploy to get Demond to stay in the Hatch. So then if there's no infection- what do the injections REALLY do?
Now, we KNOW that Desmond is "special". We know that he can manipulate the rules of time travel as seen when Farrday visited him in the Hatch. When Desmond woke up he saw this moment as a memory, NOT a dream. Why is Desmond the only one who has this ability? Or is he the only one we've SEEN do this? If the injections WERE preventing a type of infection or "sickness", what sickness automatically comes to mind from recent seasons? The time travel sickness. If the Dharma Initiative were living and researching on the island, they must have known that spending too much time there would cause time travel sickness and possible death. If this knowledge was known to them at the time, I would bet that they created a vaccine that could be injected to stave off any symptoms...or at least allow for a different type of "time/space" experience (i.e Desmond remembering Farraday at the hatch). I think that by injecting the vaccine it works with the "special" properties of the island and allo! ws for the manipulation of the time/space rules.
Now, we also know that Claire and Aaron were given similar vaccines (if not the same one) when they were taken by the others, and upon returning to camp. Could injecting this vaccine have been the reason for Claire's disappearance? Is Aaron special too?
