My theory begins with the mysterious man who was sitting first class with the Losties on Ajira Airways 316. This man is working for Widmore (maybe tipped off by Hawking?)
After Locke pushed the time-wheel it effectively stopped the time skips/flashes for Sawyer, Jin, Dan, Juliet, and Miles. Effectively they have been stuck at whatever point the island was at when Locke pushed the wheel for three years (the same three years that the O6 was having their shenanigans in the real world.)
When Jack, Kate, and Hurley found Jin in the dharma jumper - he effectively had been working for Dharma for three years already.
My prediction is that all of the Losties will begin working with the Dharma Initiative in order to the present time. During this time, the mysterious man and whoever else is working for Widmore will try to sabatoge the Initiative.
This will all come to a head in a conflict/battle/something else. I believe that this will be the incident. That means that the Losties were directly responsible for the incident the entire time.
Also, I believe that the incident is what created Jacob. Jacob seems to me to be stuck outside the space-time continuum. This is why he wants John to help him in the cabin.
I believe that the incident caused a huge dispersion of electro-magnetic energy (Maybe involving Jughead) and somehow Jack gets trapped in it and becomes Jacob. After this, the Swan Station is created to control this large amount of energy.
Why do I believe that Jack becomes Jacob?
Two answers, really.
1. The eyes

both are the same color, have the same kind of facial structure, and the very fact that Jack's eye played such a prominent role in the show and that Darlton chose to show us Jacob's eye in Man Behind the Curtain.
2. We know that there is some connection between the Shephards and Jacob. That is why Christian and Claire are both seen in the cabin.
I think that the season 5 finale will be this incident - Jack will become Jacob - and season 6 will be about trying to rescue Jack.
Call me crazy, but that's what I'm thinking.
