Ok, this once again started out as a comment but ended up as a theory...let me know what you think. And I thank you for taking the time to read this.
It's obvious that at some point Daniel, shortly after we see him underground working for Dharma, meets a young girl named Charlotte during the late 1970's/early 1980's.
Since this is technically in Daniel's future chronologically, upon meeting this young redhead immediately remembers his girlfriend from the year 2004/2005 dying and giving him a cryptic message that confuses him. He puts 2 and 2 together and tries to alter the future and save the one he loves by telling her never to come back to the island...because as we see in episode 5.05, he witnessed her death. This doesn't work obviously because Charlotte did come back to the Island (something happened in her life during the timeline in which she met Faraday as a child to course correct because in her "destiny timeline" Daniel was not supposed to tell her that she would die in the future if she came back to the island.)
Ugh...I know this seems complicated and it's hard for me to put into words but the reason it is so confusing is because it involves different times and different character's life experiences. I'll try to map it out easier for you and it really does make a lot of sense.
Daniel's timeline (basically how he sees his life happen from his own point of view): Born off-island in late 1970's/early 1980's, grows up, goes to Oxford, gets on the freighter, arrives at the Island, time jumps with Locke and Co., sees Charlotte die and give him some startling information, gets stuck in Dharma days which is when Locke turned the wheel and stopped the time jumps, starts working for Dharma 30 years in the past, lives at New Otherton, meets young Charlotte, tells her to leave because he is from the future and he knows she dies in the future...that's all we technically know but I'm fairly certain that after this he gets hellbent on changing the future, he leaves the island with his fully updated notebook, finds his younger self off-island and gives him his notebook (think Richard giving Locke the compass and telling him to give it to him in the year 1954), tells his younger self what the deal is and to do anything he can to make sure things end up differently! in the future knowing what he already knows *NOTE: THIS IS WHERE CURRENT DANIEL AND YOUNGER PAST DANIEL'S CONSCIOUSNESS BEGIN TO OVERLAP*, eventually dies off-island or returns to the island and dies hoping that his actions would prevent future disaster.
Charlotte's timeline (how she sees her life happen from her own point of view): Born on island in late 1970's/early1980's, parents work for Dharma, lives in new Otherton, when she is young she notices this skinny older man staring at her all the time (Faraday), gets creeped out, her mother decides to leave the island, before she leaves the creepy older man talks to her and tells her that he is from the future and to never come back to the island or else she would die, leaves island with mother, has haunting thoughts about where she was born, decides to become an anthropologist in an effort to find where she was born, gets recruited for the freighter, meets a man by the name of Daniel Faraday (a physicist who is recruited to the freighter also) who seems eerily familiar, develops a rapport with Daniel, arrives on the Island, eventually ends up with the castaways on the beach, witnesses the castaways witness plan, Daniel warns her to come with him on the Zodiac raft and leave ! the island, Charlotte says "no thanks" because she's been searching for the place she was born her entire life and she thinks she may have finally found it, watches Daniel leave discouraged, witnesses time flash, joins up with the people that were left behind, travels with Locke and Co., passes out and starts hemorraging, dies on island but not before informing the audience everything we needed to know about her and finally realizing that her new buddy Daniel was the creepy older man from her childhood.
This is where things get complicated...if they weren't already complicated enough lol.
Younger Daniel timeline (the younger version of Daniel that meets future older Daniel and gets his notebook): born off island in late 1970's/early1980's, grows up, before going to Oxford he meets a creepy old man claiming to be himself from the future who tells hims about a plane crash that occurs in September 2004 and gives him a notebook to prove his credibility, he thinks the old man's crazy and full of shit but he takes the notebook he gives him anyways, *NOTE: THIS IS WHERE CURRENT DANIEL AND YOUNGER PAST DANIEL'S CONSCIOUSNESS BEGIN TO OVERLAP,* eventually becomes obsessed with what the old man said after reading the notebook and decides to study physics and research time alterization, tears up over a report of a plane crash on television because it is now that he realizes that the crazy old man he met years ago wasn't crazy at all but was in fact himself from the future (no wonder everyone thinks he's crazy right?), gets recruited to go on a science expedition on a fr! eighter and meets a cute British redhead names Charlotte, arrives on Island with the knowledge of everything that will happen for the next x amount of years of his life, attempts to alter the shitty future he is destined to have, most of his efforts are futile but shortly after the island is moved he has a revelation, he thinks "Wait a minute...that one Scottish dude that future me told me about who is extremely and miraculously special is still down in that hatch entering a code every 108 minutes(I think his name is Desmond, he's the one that tries to find my mother in the future...hell he's the one I told to find my mother...oh and not to mention I saved his ass and he's my constant). He's the only one that can REALLY change my shitty future...This makes no sense at all but what do I have to lose except my consciousness time-looping over and over and reliving tragedy forever? All right, here goes nothing." BAM BAM BAM.
And with that Faraday attempted to change the future...for the 3rd, 4th, or 5th time...who knows? Did it work? We will have to wait and find out. Theory by SoniZero
