After watching Because You Left, I cant help thinking that Faraday is actually a genuine member of the DHARMA Initiative from the past!
He was born sometime in the past and grew up, becoming recruited by DHARMA, making notes on them, maybe he was a genuine scientist who was hired to study the unique properties of The Orchid.
One day, not long after the Season 5 opener sequence that we saw, Faraday drills too much into the chamber wall and releases huge amounts of energy, transporting him instantly somewhere off the island closer to our time, and causing him to lose much of his memory.
He is then taken into care... but he still has his journal on him!
Now, the Faraday we have seen is someone from the past transported to our time.
