When The Black Rock landed on the island it was no coincidence. They had been brought there by Jacob, who healed their injuries and preached to them about the need for a better tomorrow. It is my personal belief that the "natives" or "hostiles" are the crew of the Black Rock or at least some of them are (Richard for certain, as well as Magnus Hanso). Some of them may be the descendants of these the Black Rock's crew, and therefore more inclined to call themselves 'natives'.
Magnus Hanso, the ship's captain, was the only person who could communicate with Jacob, but he began to abuse this position for his own gains... why do I say that?... Well lets look at Ben...
When the DHARMA Initiative arrived, they thought they were 'Reaching out for a better Tomorrow', seeking harmony etc... but a) they could not get along with the Island's original inhabitant's and were therefore a threat to Jacob... They had to be purged.
Now, I don't personally believe Jacob ordered the purge, because I believe that Jacob is good (my other theory is that Jacob is in fact Christ). He wouldn't order the death of 40 people in a single day. Ben made it up... but Alpert's group had put their faith in Ben because he could communicate with Jacob. Unfortunately, Ben realised that he could wield power and use his position to manipulate Alpert's gang. And they had blind faith in him and followed him as Jacob's spokesman. Jacob stopped speaking to Ben but Ben still made things up, including the Purge order.
When Locke came along, he could speak to Jacob and this threatened Ben's power and that is why Alpert's gang now look up to Locke.
It seems likely that Widmore (Hanso), also began to abuse his position and was somehow shafted from the Island and has been trying to find it again ever since. It also explains his hatred for Ben, it explains his interest in the Black Rock Log, it explains a lot.
