Before I start talking about my theory I want to talk about my expectations of how the layout of season5 episodes will gonna be..
The producers said that in season5 the concept of Flashback and Flash-forward will gonna be different
yes!! I think that too..
It will gonna be all in one major timeline and some episodes “if not all” will gonna be the same as "The Constant" episode idea.. Someone this time will gonna have the confusing "side effect" and his consciousness will be lost between two different times :)

Now let me explain my theory piece by piece...
most of people are wondering about what’s happened to Faraday and people in the boat after Ben moved the donkey wheel..
my believe that he and the raft DIDN’T go to the past as most people think!!
because if it did..I think the show will be too complicated and unstable..
Faraday has been moved with the island with everyone on it, and all the floating people around it to a future time.. now what is this new time that the island has been moved to?!
according to "the shape of things to come" and the finale "there is no place like home 2,3" we all noticed that Ben after he moved the wheel he has been teleported immediately in both of space and time to a future time to Tunisia in October 24 2005!!
Now the most probably the island has been moved forward to this date also!!
Now in the comic-con new video for Dr. Pierre Chang.. I think that was really Daniel Faraday behind the camera.. so how come that happen since I just said that he went to the future October 2005 with island?!!
Actually I think Faraday was on the island long time ago since the Dharma days, he probably was one of the Dharma scientists.. and he was having the "side effects" that happened to him somehow, exactly like what happened to Desmond in "The Constant".. he is lost between two different times:
1 - the Dharma times
2 - future time within 2005 and later..
He was trying to save the Dharma by warning them from the purge that he saw its results in a future time by the “side effects”..
He tried to make a contact with the future with some dharma stations OUTSIDE the island by using some of his freaky machines..
he was unsure about if it's worked or not, the reason why we see in the comic con video that he says “this is not gonna work, how to turn that camera off”..
Somehow.. He escapes from the island before the purge "maybe charlotte was with him too".. Mostly he escaped by using The Orchid, that could explain why he seems like he knows what the orchid is..
after he left the island in the purge year 1992, he probably lived his regular life in the outside world , then he met Desmod in 1996 , Desmond confirmed to Faraday that he will be in 2004 stuck in a bloody island.. So that confirmed his vision in the “side effect” was real and he will gonna be in the island again in 2004 and 2005 and all the events he saw will gonna really happen in future time within 2005 and later..
He considered Desmond as a constant, but unfortunately for faraday.. Desmond is no longer in the Island after 2005 so he will gonna need to find a new constant
Faraday was crying when he was watching the news about finding Oceanic 815 in the ocean.. this is because he knows that he will gonna end-up in the island again, he remember within the "side effects" how he will gonna meet with the Oceanic 815'ers in 2004 and 2005.. so he was believing that oceanic 815 in ocean is fake, and the real 815 survivors are on the island, he knows that he will gonna have a friction with them.. he also probably crying because in his “side effect” he saw something very bad happened in the future of the island “2005 and later”, maybe also he saw his death somehow, and I think this could also has something to do with Dr. Peire Chang experiment that he was warning us about in the comic con video, something very bad will gonna happen in the future of the island, Faraday saw it in the “side effect”!!..
My best Guess of how Faraday got the “Side effect” and when that happened is..
In “The Constant” he said the “side effects” happens to someone going” in or off” the Island and has been exposed to radiation or electro-magnetic fields..
Now let’s remember again!! when Ben moved the wheel the sky turn Purple, An electro-magnetic fields has been generated infecting the sea and the environment!!
Remember Faraday was in the boat in his way "In and Out" of the island..
Doesn't this sounds like a very very good condition for the "side effect" to happen to him and the people in the boat??
I think the "side Effect" with Faraday will gonna start from this point, and his consciousness will be lost between 2005 and his past on the island the Dharma!!
and he will gonna have to struggle to find another constants after Desmond’s escape!!
By this theory , the idea of “the constant” episode will be as a regular system in the show next season, Farady will gonna play a very important role in it!!
within his “Side effects” we will gonna know a lot about the Dharma history in the island, the purge, the hostiles, Dr Perie Chang, we might also gonna know Rousseau’s story by his “side effect” too..
If not Faraday who’s going to experience all the “side effects” in the show future, I think some other characters will do, including Desmond again or someone else..
I think season 5 will only take only one major time line.. which starts from the date October 24 2005.. the story might begin on the island from that time including Faraday there with his “side effect”, we will gonna see what’s is happening in the island from that time till the current last time in the show which's apparently sometime in 2007 outside of the island ,
we will gonna know what is the very bad things that happened after the oceanic 6 left the island, as I said I think there is something related to Faraday and Dr.Chang experiment and we will gonna see later..
I hope that my theory is understandable, it should be easy if you understand the idea of “The Constant” episode and the what exactly the “Side effect” is..
