This is My theory about the war between Linus and Widmore:
The war in on-going, because Widmore wants the Island back.
When in 4x11 "Cabin Fever" Ben said that the Others' past leader (before Ben) made the choice to wipe out the DHARMA folks.
My theory is that the leader's name was Charles Widmore.
When Ben first went with Alpert, he took young Ben to see Widmore, the leader of the Hostiles.
Time passed, DHARMA was brutally murdered and the Island was their's again. Just like Ben himself said, he was said that he is special and he was the chosen one. Maybe the Others started figuring out that Ben might be the new leader and that's where the fight over the leadership started. Widmore saw Ben growing to be a massive threat to his leader position but before he could do anything, Ben took his spot and somehow forced him off the Island. Since then, Widmore has been living in the real world for a long time, searching for the Island. Now he finally found it and sent commando to kill everybody, including his former people, who he wants to kill because he feels like they betraided him. BUT, the reason why he doesn't want to kill Ben is because he wants to capture him and send him to the mainland (just like Miles added in 4x09) so he would feel how Widmore felt after being thrown off the Island.
As Widmore says in the FF at the end of ep. 4x09:
Widmore: (to Ben) "I know who you are boy...what you are.
I know that everything You have, you took from me."
This is the War over the Island, which they both declare as theirs.
