So, we've recently seen Alex reunited with her mother, Danielle. But who's the father? My next theory may blow your mind.
In "The Man Behind the Curtain" we see young Ben get introduced a girl named "Annie". They apparently get to know each other and become friends. This is all we learn about her. Or is it? Here's my theory:
Danielle is Annie. dANIElle. When the purge was coming, Ben had a little girlfriend. Knowing that she would be purged as well, Ben and Annie run into the forest and make up a little story. Ben tells Annie, "If anyone finds you, tell them your name is Danielle Rousseau, that your boat crashed on the island, and speak in a French accent. I'll be back with a boat soon." Some time passes, Annie is found by the natives, and somewhere during her time with them she has a nervous breakdown and begins to believe she actually IS Danielle. Ben, now in power, decides to take her off the island to get help. She gets better, for awhile, and Ben and Danielle conceive a child off the island. But her mental condition begins to deteriorate, and Ben decides that maybe the island's power will fix her. They take Danielle back to the island. But she gives birth to Alex, but completely loses it. Goes off the reservation. Ben decides that it's best for Alex if she just stays out in the jungle where they can monitor her. Thus, we have Ben as the father and Danielle as a crazy woman running through the jungle. Notice that Ben still calls Alex his daughter in "Confirmed Dead."
