In the 50's, there was a movie called "Forbidden Planet" which had an invisible monster that went around killing people. It turned out that the monster was created by the subconcious (the ID) of one of the characters who had developed the ability to use alien technology that allowed a mind to alter reality. However, when the aliens created it, they forgot about what their own subconscious might do to them and got wiped out by the monsters from the ID!
Getting back to LOST, I think the smoke monster is a monster from people’s ID, created by the effects on the island. I think the island sits on some kind of "electro-magnetic" thingy (hence the hatch and the button) that gives people, to a varying degree, powers that allow them to shape reality. I think the smoke monster is people's subconsciousness using the island's properties to create monsters, ponies, fathers (both Jack's and Locke's), and a variety of other things. The ability to tap into this electro-magnetic thingy varies with each person. Locke has a special affinity for it. Walt somehow can tie into it to do all kinds of things. Echo's inner turmoil is probably what led to his subconscious killing him (via the smoke monster).
Of course, this effect, if channeled correctly, could deliver enormous power. The Dharma people were probably studying it. The freighter people probably are seeking it. No idea what Ben's motivation is except maybe to protect it. Jacob has a very powerful affinity for it, using it to hide the island, affect people throughout the world (Hurley, Juliet’s sister, etc) and using it to hide the island.
This explanation (which I’ll admit is not well formed) would fit Cuse and Lindolof’s hints that the final explanation will have the “trappings of science” about it. It also seems to me to be more in line with the slightly SF nature of Lost.
