Jacob (The Island)
was infected by a virus (black rock, center of the island, center of the body).
His immune system (the hostiles)
started fighting off the virus.
They (immune system/hostiles)
were able to disable the boat (virus)
but couldn't kill the infection (smokey).
After years of keeping the infection (smokey) in check
the (immune system/hostiles) got weaker and older and
the virus(smokey) got stronger and began to spread (black smoke roaming around).
Jacob got sicker when his immune system got weaker.
He went to see a doctor. The doctor started Jacob on a treatment/medicine. (Dharma).
The hostiles (immune system) saw Dharma as a threat to the island (Jacob).They couldn't see that Dharma may be able to cure the island (Jacob).
The Doctors did experiments to see what would cure Jacob (The Dharma Initiative).
The hostiles (immune system) didn't recognize that the medicine/treatment (Dharma) as good and annihilated them (the purge).
The Doctors wanted the treatment/medicine to multiply so it could be stronger to fight the virus/disease (smokey) but they failed (the others not being able to have children).
The Doctors try to figure out why the good cells aren't multiplying (Juliet).
The doctors inject stem cells (Aaron).
So far Smokey cant get to the Others because of the fence (treatment) is blocking it.
Jacob gets sicker, maybe he is in a coma.
He can hear voices,murmurings (the whispers) maybe its family members or doctors talking to him in his hospital room.
The Doctors try another approach. They inject stronger medicine (the Losties) in hopes that they will be able to kill the virus (Smokey).
Locke and Rose were healed when the came to the island. Maybe they were cells that were medically enhanced to fight the infection.
The Losties are stronger or have special traits. They all can fight. They are there because Dharma failed.
The Losties see Smokey and also White flashes (maybe a MRI, Xray or Radiation treatment).
When they pushed the button it was allowing the island (Jacob) to accept one of the treatments or maybe
nourishment. When they stopped pushing the button Jacob went into cardiac arrest. But the doctors were able to save him from dying.
The Doctors think of a new treatment where they try and trick the immune system (hostiles) into thinking that the medicine is part of the immune system and belongs with the immune system (Ben).
Soon the medicine (Ben) takes control of the immune system (hostiles).
He (Ben) tries to cure Jacob.
The hostiles (immune system) begin to realize that Ben isnt what they thought because he isnt curing Jacob. They look in another direction for someone to take charge or another approach to cure Jacob. They are willing to try a spiritual approach (Locke).
Jacob's hut (Jacob's mind) is dark and not in his control. He barely has access to it .The picture of the dog may be his pet dog.
Ben is in control of Jacob's mind/hut .He thinks it is for his own good. He wants to keep him locked up to reserve his strength while he tries to cure him.
Jacob says "Help me " to Locke. When he talks to Locke he may be praying to God and Locke being "a man of faith" can hear him.
Jack wants to get the Losties off the island. (Jacob).
Ben tells Jack that they (Hostiles) are they "Good guys" (the cure for Jacob) and that the intruders/people on Naomi's boat are the bad guys (a fatal secondary infection?) and if he makes the call everyone on the island will die.
Jack leaves the island without doing what he was sent there to do (cure Jacob, kill the virus/Smokey) and wants to go back.
i also think that each character/ personality can be a clue as what kind of medicine/cure they are. Everyone of them has at least one very strong personality trait.
Jack always feels the need to 'fix' things and people. When he crashed the first thing he does is start to run around and see who is injured and help them. His medicine/cure is to find things that are sick and heal them. He is like an antibiotic but a lot stronger.
Boone was like Jack, an antibiotic, but a weaker antibiotic. He was unable to cure or fix or save anyone even though he always tried or wanted to help.
Rose is like a vaccine because she had cancer when she crashed on the island. So its like getting a measles vaccine...the vaccine actually contains a little of what the disease is so your own body can learn how to fight it.
I have an ending for my theory. The writers of lost have said that they know what the very last scene will be. I'll say what it is at the end of this post.
If Jacob is is a hospital bed in a coma and has been for many years with life support and tubes and everything keeping him alive then maybe he doesn't want to be alive anymore. Maybe Locke is a part of Jacob and that is why Locke is going around blowing up hatches and subs because he is actually shutting down parts of Jacob that are keeping him alive. Jacob said "help me" to Locke. Maybe he is asking Locke to help him die so he doesn't have to live in a vegetated state.
The last scene will be Jacob's eye closing as he dies in peace.
