The producers (Damon and Carlton) have said the show can be explained with science or pseudo-science. They've also said the monster isn't made of nanobots, and that it seems to scan people and take pictures.
Given the light/dark theme on the show, I had my suspicions... What if the smoke monster is from a parallel, opposite universe?
What if it is ONLY light from that universe that is seen? And what if light from that universe looks like its opposite, darkness?
That would mean that in that parallel universe it is pitch black, with only occasional light. There's light only when the smoke monster--a light monster in the parallel, otherwise pitch black universe--is paying a visit, perhaps flying around in that parallel universe with its lights on.
It turns out that if we just pick the right spot for the parallel universe, many mysteries of the show suddenly have near-perfect answers.
When I saw the scene in "Left Behind" with the Smokey-eye-view in the jungle and the flashes when it approached the women's faces, and I saw (after I rewound) the uncoiling tentacles of smoke as the monster fled from the fence, I knew my suspicion had to be correct.
It was only made stronger when I watched Secrets of the Titanic and I saw the flashes. It was made stronger still when a poster named Janin on at "The Fuselage" Googled 'cerberus vent' and found 'Thermaces cerberus'. The confidence grew further when I read about hydrogen sulphide and hydrothermal vent "systems."
Then I considered how the plane just detached from itself in midair, in a structural malfunction heretofore unknown except in cases where the fuselage gives under intense pressure differences; and how Bernard landed in a tree and Locke and Walt were soaking wet at critical moments in the show.
Then I read about Charge, Parity, Time (CPT) reversal in physics and knew there was an actual precursor in science for the explanation.
Then I realized Naomi wasn't lying when she said, "They found the entire plane off the coast of Bali. In an ocean trench four miles deep. They sent down cameras in these little robots to survey the wreck. The bodies were all there."
Plug in the numbers as polar coordinates, but with the longitude reversed, and guess, oh guess, what you find? A trench just off the coast of an island near Bali.
-4 (miles down), 8°15'1" S, 118°26'58" E
Where was I?
Right, where that parallel universe is. It is, at least, at those coordinates, protected in the deep, barren sea. And the best argument for that being true is actually the smoke monster.
They sent (and continue to send) submarines and little remote-controlled robots (ROVs) down into the trench to find and photograph what they can only assume are the dead bodies of the passengers of Flight 815. The ROVs zip around like they're swimming (just as they really would) and approach faces to take pictures.
The subs have robotic arms (just search for ALVIN for an example), which are sometimes used to extract or examine the bodies, and the ROVs have lamps and video cameras (to let the operators on the sub see where they're going). The ROVs also have strobe lights that serve as flashes for their still-cameras. Watch that Titanic video or "The Abyss" to see the flashes in action.
That horribly loud rending-metal noise? It's the sub scraping along the bizarre plant life at the bottom of the ocean. You can find sample noises if you search online. The sound is so loud because it's being transmitted (in part) through water.
Smokey is taking pictures and doing some CSI work. The smoke clouds are the inverted clouds of light around the submersibles. Occasionally, though, Smokey is a giant squid with (glowing) bioluminescent tentacles. That sonar fence isn't called a sonar fence by coincidence. Just remember that it's pitch black down there, and smoke (light) is a rarity.
In our universe, they're dead and the fuselage sits at the bottom of the ocean in pieces like the Titanic. John's, Ecko's, and the women's faces have been broadcast around the world on CNN.
On the island (in the abyssal depths), they're protected. If they return, however, our universe will do its best to keep them dead.
There's obviously a lot more to this, and it's really a matter of what follows from CPT inversion (e.g., you need to be on a different wavelength to avoid the destruction of the anti-matter island and the corresponding space in our world).
