A lot of this has already been stated, but there were a few ideas I wanted to throw in. It would seem that there is perhaps two timelines. These time lines split from the "incident" mentioned in the filmstrips. In one timeline the plane crashed and all survivors were killed. In the other, they survived on the island. Naomi is from the timeline where everyone died. The island where time split and where possibly the two time lines are being held together by Jacob is how Naomi was able to cross over. She in turn takes the survivors back home, but to her timeline. In her timeline, Jack's father never died as well as other events that should have happened, didn't. Sawyer I believe is in the coffin, seeing as he had no family or connections. The person Kate had to get back to was her son. Next season may actually take place, if this is right off the island.
Second, nothing stays buried on the island. It is possible that when someone dies on the island they actually become displaced in time back when the incident happened or to another point. This would explain when they said a musician wrote the code it was eluding to Charlie or how Patchy keeps coming back. It would also explain why the other's wore disguises so if would not recognize not recognize anyone.
Desmond was thrown back in time and encountered other time displaced individuals from the experiment. Desmond may be the key because he changed some events back then as well as kept Charlie long enough to push the key pad buttons. The war that has been eluded to could be the battle between two timelines fighting for survival. The smoke could be a temporal distortion of sorts of something designed, mechanical or animal to protect the island. This would allow it to disappear and reappear. Also it could be protecting the island from anyone not from the correct timeline. This is why it did not kill Locke, Juliet or Eko(initially). Eko might have willing died to travel to a point where he could "continue his new journey"
I don't know if any of this makes sense or comes close but I have lost hours of my life to watching this show(pun intended) and I just wanted to say thanks to everyone involved who may be reading this..
