The future flashes that we saw about jack and kate are a series of events that would unfold if jack were to go through with the rescue as it was implies in the last scene on the beach. Its not necessarily what would happen, but in jack's mind that is the future. He probably begins to think about this as the ship approaches, but then realizes who is on the ship Dharma.
They are the ones who sent Naomi, and they finally found the island that there predecessors were working on. This island was kept so secret that only a few dharma workers actually knew where it was, but now that they found it, they would kill all the hostiles in another purge of sorts, and reclaim the island for their research. Ben was only trying to save himself when he tried to stop jack, but really it would be to the 815 survivors loss if Dharma came to the rescue, because they may have been the ones who staged the crash for the news in the rest of the world.
So now if Dharma rescues them, they cant have these people go back into the world and share their experiences with anyone because they are supposed to be dead. This is why jack is so miserable and "sick of lying". They have to keep up fake identities and most likely not be allowed to contact the other survivors, which is why jack and kate hasd to meet under those circumstances(under an airplane pass, not in a coffee shop). "he" could have been referring to sawyer, who it with Kate and doesn't like her far from his side knowing what this world has in store, or it could be whoever is watching her from dharma, knowing she is a known fugitive they wouldn't want her to escape so she has to have a close guard.
So now that jack sees what this future if they get rescued by this boat will hold, I think the next season or so will be focusing on how he can change the future he envisions. I would say that season 4 starts off with Desmond running onto the beach and telling them that Naomi isn't who she says she is, and she is working with someone else. So now the 815ers would have to do another Sayid/Jin/Bernard plan where they wait for the rescuers to come then kill them, because they cannot be rescued by them. This would re-open the thought of how they get off the island and if they even do get off the island.
The man who was dead was most likely Locke. Reason I say that is because in the newspaper clipping jack has…the name starts with a Jo…then some random last name. I would think since they have to have new past lives it would make sense they change their last names as well, so JO…w/e would make sense.
Why was jack so upset about this? Because Locke was the only person left who understood and knew the island and wanted to stay on it. Now that he was gone, jack would have no way of getting back on the island.
Why does jack want to get back on the island so bad? Go watch shawshank redemption. It's the prisoner mentality, jack has been forced into this way of life as the leader of people through struggling times. Now back in the real world he is a free man and doesn't know what to do with himself, he feels empty.
