Jacks FlashForward in the S3 Season Finale is one of several possible future outcomes and is not yet written in stone. Much the same way that Desmond sees flashes of the future, Jack has seen a flash of “a possible future”. Yet we know from some of Desmond’s flashes that they can be changed. (ie. Charlie’s death by an arrow to the throat). The S3 Finale showed us a Flash, most likely being seen by Jack, but it HAS NOT HAPPENED YET. It is one of several possible outcomes and should not be taken as fact at this point.”
The Island is causing Desmond’s “flashes,” knowing he would save Charlie’s life, because It (the island) wanted Charlie alive for this final purpose so he could shut off the jamming signal, and see the transmission from Penny and then tell Desmond that Naomi's boat is NOT Penny's. The Island DOES NOT want the boat to arrive on the It, so thereby It (the island) causes Charlie to live long enough to see Penny and then tell Desmond it’s "NOT PENNY’s BOAT" and now Desmond will attempt to stop the boat from landing. This is the goal of the Island, stop that boat from landing.
I see Season 4 beginning with Desmond coming up from the Looking Glass station going to the Losties still on the beach and using the walkie talkie to call Jack and tell him that Naomi’s boat is NOT Penny’s rescue ship and it’s then that Jack realizes what Ben and Locke were trying to tell him and he then recalls his FlashForward vision, realizes that to be rescued at this time could result in his “Flash” coming true and then somehow they all band together to stop the boat from rescuing them (or from the Islands perspective, stop Naomi’s ship from landing).
Perhaps the Island is able to see the many possible futures and It knew Ben could fail in his attempt to convince Jack about Naomi and bring him the phone, It also knew Locke could possibly fail in his attempt to stop Jack from using the phone, even though Locke had the courage to kill Naomi to stop the contact, The Island knew he might not be willing to kill Jack to stop contact with Naomi’s boat, therefore the Island knew all along that Charlie would be it’s last hope of stopping the ship from landing. Therefore, It went to great lengths to keep Desmond informed of pending death threats to Charlie’s life, to keep him alive until this moment in time as Charlie was the Islands last hope of keeping that ship from landing.
(Side thought): Given this “theory” it could even be that the flashbacks, flashes and flash-forwards are not actual events, but may be caused or created by the Island in an attempt to manipulate the inhabitants of the island into doing It’s bidding. We have no evidence to indicate the flashbacks are entirely REAL events and in fact, we have many indications that they are inaccurate in many ways. Locke’s sweat lodge vision is a good example of these inaccuracies. It was clear the Island was speaking to him through the vision and using other Losties to get his point across. Perhaps the Island can only use things it has seen in the minds of the Losties therefore, the flashes are often a mess of each others thoughts, we even see the same characters and we think this means they have all somehow known each other before but what if it’s the only way the Island can communicate itself to them???
