I Believe that Dharma were the founders of the island and that the aim of the island is to start a new perfect world, for when the apocalypse happens (the equation/numbers etc).
First of all the island wouldn’t be effected by apocalypse/out side world because of the sphere thingy protecting it.
The Dharma have tried to start the perfect civilization (The Others) which started of as the Dharma initiative and has developed.
housing has been made, hatches have been built (as the island has something special about and these hatches are used for scientific research)"The Others" have had children, The best/worthiest scientists (Ethan/Juliet etc) have been recruited there and only the worthy/ "good people" who have crashed there have joined them (john Locke, Cindy etc)... The list goes on.
As you can probably see they are building up this perfect/utopian civilization...
They have everything they need (medical needs, scientists, etc)to start a perfect world...
But there are people who the others aren’t sure about, who cant be trusted with this information because of their past/ way they have acted on the island etc.
They believe having them join will mess things up, the society wont be so peaceful any more ... it wont be perfect.
Anyway the reason the others are so strict (i.e. they will kill, mark etc) is because they need to protect this secret (clothing, beards etc) and that they would rather kill one of there own there than let the secret out. They would also kill one of their own if that person has killed one of their own (killing isn’t peaceful/ perfect etc) if they kill they are not worthy and trusted enough to be in this perfect society. This goes back to the religious side of the others (eye for an eye etc). If you think about it is just based on the Christian religion. The world is starting again, and were seeing it happen… its all religious.
To conclude the two skeletons we see in season 1 are basically Adam and Eve they started it off. They were the first on the island and from then on there community has evolved and evolved... to who we know today as “The Others”
Until one day after the apocalypse has happened, they will all leave the island and start the new world!
Even though there will be problems along the way… (the survivors who aren’t worthy of knowing, etc)
