I haven't really read a lot of theories about this show, so I don't really know if this has been thought of. However, here is my theory.
After the hatch imploded, there was the question of "Why in the hell is Desmond running through the jungle naked?" It's actually quite simple. It isn't Desmond. Desmond was inside the hatch when it imploded! Why would he have survived? The "new" Desmond is a clone of the old one. The reason he "time traveled" was because the new Desmond had his memories "redownloaded" into his brain. A rebirth of sorts. His body was then released into the jungle to return to the camp that his former brain was familiar with.
This may seem hard to believe without justification, so I will now offer it to you.
What is the easiest way to survive a plane crash? There isn't one. If the plane you are in crashes, you are probably going to die. However, if an organization has followed most of your life and been close enough to gather all of the DNA they need to clone you, they simply do so and place your cloned body at the base of the plane so it is none the wiser. Why didn't Claire remember anything after she was captured? Maybe it was a new Claire with a different baby... a clone baby that the others may need.
It just makes perfect sense to me, that the experiment would take place on a secret island, equipped with a fertility expert and a group of castaways that were all deemed "social unacceptable." When a new medical technology is first tested on humans, it makes sense that it would be performed on murderers (half of the castaways), loonies (Hurley, Libby), and druggies (Charlie, Locke maybe [with the plantation]). This is simply because society seems this more acceptable. Clone the messed up people, and if they die, no loss right?
Dharma may have even attempted to take this process one step further, and "fix" the messed up minds of the castaways in their clone versions, clockwork orange style. Karl anyone? Maybe the reason Ben doesn't want his daughter dating Karl, is that Karl is completely nuts!
Human cloning had to start somewhere, though, and it was with animals. The island may have started as a habitat to monitor cloned animals. This is why there were cages for the different animals left behind on the island.
Conclusively, I wish to point out what is known as "the purge." Perhaps the others themselves are clones, and became aware that they were test subjects under their original selves. Could the purge have been the slaughter of all of those who were not clones? As one further side note, this would also explain the misconception of time, since the memories of the cloned humans and the time spent on the island would be misleading as to what year it actually is.
This theory leaves much unanswered, such as Smokey, but it would be conceivable that the planet could be in the future, and Smokey is simple technology. As for why no one can go back home? Maybe there is no more home due to the fact that it is 50 years in the future. Who knows, they could be on another planet!
