So I started this theory last week after seeing "Par Avion". It still needs some work, but it's a start. The biggest missing piece is John Locke, which is why I'm really excited for tomorrow night's episode.
When the Dharma initiative began its experiments on the island trying to find a way to stop/avoid the Valenzetti numbers, one of the leading scientists, Jacob, had a profound supernatural experience (the incident) that convinced him that he had been chosen to lead humanity to "the one true way". This experience formed a rift in the Dharma Initiative, with Jacob's cult-like followers (The Others, aka "Hostiles") seizing control from the Dharma scientists. Jacob then begins his planning. His supernatural experience gave him some sort of ability concerning the passage of time. This is exemplified by Desmond's experience after turning the Failsafe. Ms. Hawking, the woman Desmond encountered, is likely to be in Jacob's inner circle as she is completely aware both of future events and what is happening on the island. Ms. Hawking, along with many others in Jacob's team, travel to different points in time to cause chain reactions in the lives of the plane passengers to get them to the island (Claire's fortune teller), as Jacob has for some reason chosen them (for his list). That same team may also be influencing other events worldwide to try and change the numbers. It is also possible instead that Jacob/Dharma mastered the law of attraction and therefore willed the events that brought everyone to the island into occurring. However, both time travel and "projection" have been experienced by Desmond and Walt respectively. Something about the crash survivors, the numbers, the equation, currently-unrevealed discoveries (new technological, biological, or psychological powers) made by the Dharma Initiative, are all essential to Jacob's plan that he honestly believes will save humanity.
What elements in the show can relate to this theory?
-Adam and Eve- Jack and Kate? Likely connection towards the end of the show along the lines of the cyclical nature of time, (an idea referenced by Ms. Hawkings Ouroborus, although hers isn't eating its tail)
-The radio antenna picking up on 1940's music- as the island jumps back in time
-The statue- Jacob going back in time to the islands primitive days and being worshiped as a god by its natives
-The Black Rock- Jacob going back in time and intercepting the ship so that Magnus Hanso would land and pass on the island's secret location to his grandson, Alvar, who would use it as the site of the Dharma Initiative
-The Incident- refers to Jacob's transcendental experience that caused him to assemble the Others and formulate his plan
-Walt- is gifted in some respect that is relevant to Jacob's newfound powers, and is put in Room 23 or a similar room to undergo testing. Part of his testing involves learning the ability to project himself. He keeps getting it wrong and ends up in the ocean, but is finally able to appear in Shannon's presence. However, he cannot completely communicate.
-Karl and Room 23- Karl is an operative using the machine in room 23 to project himself anywhere in space/time to manipulate events, collect information, direct people to the island, and change the numbers. The video contains these messages: "Plant a good seed and you will joyfully gather fruit", "Everything changes", "God loves you as He loved Jacob", "Think about your life". It is possible that Karl is not in control of his own actions as he projects.
-The whispers- are people projecting and observing events, but not forming their physical selves. Jack's father can be heard among them. If you check out whisper transcripts, many of them imply that groups of people are observing/influencing events in key scenes. They are in the "in-between place" mentioned to Eko by the fortune teller's daughter, a realm that Jacob has mastered.
-Aaron, Juliet, the plane kids- Fertility and children play an important role in Jacob's plan, but there isn't enough information on this yet.

Other possible time travel operatives whose actions influenced the chains of events involving the crash survivors:
>Jack's father (On the island: hallucination or projection? Regardless, he leads Jack to fresh water. Also, where's the body?)
>Cindy the flight attendant
>Achara the tattoo woman (or her "powers" are related to Jacob's)
>Ray the outback farmer (less likely but he is missing an arm, just like Marvin Candle the orientation film guy)
>Sam, the man Kate thought was her father. He also influenced Sayid's path
>Mikhail, who knows Locke was paralyzed
>Mr. Paik, Sun's dad, owner of Paik Heavy Industries an affiliate of the Hanso Foundation
>Charles Widmore, Penelope's dad, whose companies are affiliates of the Hanso Foundation
>Richard Alpert, the man who tried to recruit Juliet
>The pattern of father figures is very apparent, and so, every crash survivor's father is a potential Other.
The Locke Problem
John Locke has a bigger part to play in this whole affair than any other crash survivor. The biggest indicators of this are:
-Locke's encounter with the smoke monster, in which he sees something beautiful that is never elaborated. It is also the start of his direct dialog with the island, which could be either real or imagined
-The smoke monster attempting to drag Locke away "It wasn't going to hurt me"
-Ben looking right into Locke's eyes when talking about "Him"/Jacob, calling him a great man, also calls Locke "one of the good ones" and says he was coming to the beach to get him
-Locke losing use of his legs when he and Boone find the plane, prompting him to plead with the island as if it were listening
-Locke's visions of the Africa plane, the sweat lodge sequence
-Mikhail recognizing Locke from his wheelchair-bound days
So what does this all add up to?
-Is Locke really speaking to "the island"? Is he hearing the whispers of the Others? Is he receiving direct instructions or is it something more subtle?
-Why did Ben try to manipulate Locke into not pushing the button? If he really wanted Locke to bring back with him, why didn't he put him on Michael's list?
-How did Locke come across an Other in his past?
-Where does he fit into Jacob's plan?
-Did Locke really want to stop Sayid's antenna triangulation just because the Others are out there? Is Locke deliberately manipulating the situation? Was some agreement made to give Locke the use of his legs back in exchange for his cooperation? Does the failure of his legs at the Africa plane crash site imply that there is something external of Locke in control of his paralysis?
