We know the others have the facilities to brainwash people, we know they have files on the losties, and they know everything about them. What if the losties are really also part of the others, but who had all been brainwashed prior to the crash?
Their flashbacks are all false, brainwashed identities.
The theory can be enlarged to accomodate all the other goings-on and island/Dharma mythology, but it explains the overlaps, coincidences, and people like Anthony Cooper being on the island. It also explains Christian's coffin being empty. Both these people are alive and on the island, but the memory of them has been incorporated into the losties flashbacks in different ways.
It also explains how Locke can walk - he was only ever paralysed in his flashbacks.
Why they were on a plane, I don't know, but I bet they were not really coming from Sydney - only their brainwashed memories think that. There is possibly a runway on the island, and they could have just taken off (the aeroplane was very low in the sky when it split in two - lower than cruising altitude). Maybe they were being despatched from the island because they no longer wanted to be there, or they were flawed, but they had to have all memory of their time on the island replaced with brainwashed, implanted memories for their return to the outside world. To keep the island's existence a secret. When the plane crashed after takeoff, they had no memory of the island, and all thought they had crashed on the way from Sydney.
The others can only reprogramme a few people's memories at a time, their facilities are not large enough to do everyone at once. So they picked off a few people at a time, probably the easier ones. Cindy and the kids have been deprogrammed, and now remember who they really are. However, our losties were frightened by people being abducted and became aggressive, killing some of the others, so the others are more careful to protect themselves from the losties now, whilst trying to sort out the situation. The others had probably planned to deprogramme Jack, Kate, and Sawyer's false memories, so they would regain their real ones, when they had them held captive. But circumstances beyond their control meant that the captives were freed. The others wanted to do this, as they thought that the leaders of the lostie group would be able to convince the other losties to stay calm and co-operate with the others, and then they could get the memory reprogramming done without any more violence. The others didn't want Locke for this, as he is only conerned with looking after himself, and has no interest in the wellbeing of anyone else.
The others are just trying to sort out a messy situation.
