As the creators have said, there's not one answer to everything on the show. So here's my shot at what's going on.
DHARMA chose the island to conduct their experiments on animals and humans. But they didn't know what they were in for.
The island itself is in some sort of time warp. Juliet and Ethan obviously came to the island together as some of the scientists, but when they came, it was the 1970s. Julie thought Ethan looked familiar. That's because when she leaves the island, she goes back in time, prior to landing there.
Jack's father's corpse is missing. That's because he's still alive due to the time warp. He's either living in captivity (a la Carl) or at one of the other stations on the island, yet to be discovered.
Ben said he was born on the island. Ben is Aaron and whoever kidnapped him changed his name.
The skeletons in the cave are Kate and either Sawyer or Jack, whoever she ultimately decides upon (I'm still not sold on her staying with Sawyer).
In one of the Lost Moment clips, Vincent has a decayed arm. This is Michael's arm, who has traveled far enough in the future to die and decay.
Hurley's numbers match the number on the hatch and computer because when he finally leaves the island, he uses those numbers to play the lottery.
Dave was just a heat/stress-induced hallucination, as were the black horse and when Jack saw his father.
The polar bears and the smoke monster are leftover DHARMA experiments.
Desmond can see glimpses of the future because he has lived it already.
The men in the snow station know where Desmond is because they're looking for the black box and when the button wasn't pushed, there was a blip in the time warp that allowed them to see it.
The Black Rock was just a random slave ship that washed up on the beach. Over the course of thousands of years (thanks to the time warp), the island grew in size (volcanic activity perhaps) or the levels in the ocean decreased with time. This caused the Black Rock to appear so far inland.
The button was in place because, after time, DHARMA developed a way to (at least partially) control the time warp.
In another Lost Moment, Cindy says to Jack, "It isn't that simple." That's because she realizes what's going on and is now helping the Others.
The brainwashing was needed because the Others (mostly former DHARMA employees) don't want anyone else to know that the time warp exists.
Yemi's plane crashed because the worm hole has it's own movement through space and at the time he was flying, it happened to be in the area of Nigeria.
The man with the eye patch is a DHARMA original and the feed is traversing through the time warp.
So, there it is. Sure, it's got some holes in it, but so do most theories out there. If I had more time, I'd go through all of DarkUFO's mysteries and try to apply them all.
