From the Lost Experience, we can surmise that the numbers have something to do with the predetermined end of the world. So, my theory is Dharma went there to experiment - I don't know the nature of why or how they were there. But anyway, they figured out the power of the island. It heals, but it also screws with time, and has other dire circumstances (yet to be seen). The island itself is FATE. In this case, the fate of the world.
Then maybe it was Patchy who blew the whole thing up. Harnessed the power for himself. But the Others took over the hatches and used them, as Dharma had, to control the power of the island from wreaking havoc on the world.
This explains why the island "called" John, who needs to believe in fate more than anyone else, to destroy the hatch, not push the button, and therefore "course correct" the end of the world. What the island (fate) hadn't counted on, however, was Hurley. Hurley, if you recall, "wasn't supposed to make this flight." But Hurley will be the key to convincing a group of Losties about the numbers - possibly with the help of the Others - and maybe there's a showdown against Locke at the end.
The Others are the good guys because they've taken up the work of Dharma in containing the power of the island. This is why they can't trust new-comers, and maybe they were putting Kate and Sawyer to work on clearing a site for a new hatch - away from Patchy and Smokey - on the Alcatraz island.
Now to Desmond. The island is scared of Desmond. If he can see the future, he can change it. It's a weapon against predetermined fate. Hence when he turned the fail-safe key, the island itself tried to break him (as the Others tried to break Jack) by sending him back in time (or whatever) and having the oracle lady say there's nothing you can do - so give up. I see Hurley working with Desmond to bring (and the Others) to save the world for real.
I'm not sure where the Black Rock, the four-toed statue or Reausseau come in... but they haven't given us much to go on there, yet.
Mini-theory 2: Desmond is already off the island. He was able to see the "future" in his "flashback" because he had lived it all before. Therefore, to parallel this experience, in order to see flashes of what will happen to Charlie, he must have already lived through his time there, as well.
Mini-theory 3: Vincent the dog? Nope. That's Smokey in disguise. ("Retriever of truth" indeed...) Always has been.
