I agree with all the stuff about the island being hidden by electromagnetism, the Valzenetti equation, time manipulation, the Dharma initiative, Hanso abandoning the project etc, as background history to the island and the others.
My theory is that our lostees are also others. The others have lived in a blissful existence on the island. They have successfully created their own utopia, and they wish to keep this secret from the rest of the world. They are the group of scientists left over from the Dharma initiative, but there is trouble in Paradise. Several of the others decided for their own reasons that they wanted to return to the world beyond their "snowglobe".
To be allowed to do this, probably by group discussion with all the senior members of the others, they had to agree to have their knowledge of the island erased, to protect the secrecy of the island, and new false memories implanted. The reason why so many of their flashbacks overlap is because the mechanism used to do the memory implants only had a certain number of scenarios, characters, phrases, etc to use for the false memories so there are several crossovers and duplications in their memories. The losties probably chose their own pasts, and a file of each one was made.
This is how the others know all about them. Similar idea to a "witness protection programme". "Smokey" does not just read memories, but is possibly instrumental in placing them. The memories were probably to become activated once outside the snowglobe. The pilot was the only one on the plane who knew what was going on. Once leaving the snowglobe the pilot would supposedly make a controlled emergency landing at the nearest landmass, with his cover story about being off course due to malfunctioning instruments.
It would be a mystery to the airport, but all the passengers would insist that they had departed from Sydney airport, so it would be put down to some embarrasing oversight by airport officials. After the crash, when the losties found the pilot in the cockpit, smokey and the other security system "stompy" (both operated by the others) were used to remove and silence the pilot, before the pilot realised he had crashed back on the island, as he would let something slip to the losties. I think the losties plane took off from the Island, but Desmond's cockup crashed it. It had only just taken off, so there was more chance of survivors as the plane had not reached cruising height.
The others want to know which of the surviving losties has retained their false memories, as some of them have started to malfunction, resulting in hallucinations. Rose said in her flashback she was in remission, but we do not know what from. Could it be possible that when the implanted memories are fully active, the mind can convince the body it really is sick? Locke's memories tell him he was crippled, and the wheelchair looks like more proof, but what if the first thing he did when the plain crashed wasn't to remember he was crippled, but was to wiggle his toes?
Desmond must have implanted memories too, as his memories cross with Jack's and Libby pops up, but his memories of Penny must be real, as she is outside the snowglobe.
Perhaps he incorporated his love for her into his false memory, as she may have also been on the island at some point, and left it for the outside world. She would also have had her memories erased, but her love for Desmond overrode her false memories, and now she is searching for a way back.
The swan hatch was manned by staff sent by Hanso. Hanso believed that the project had failed, and he disbanded it. The scientists involved did not accept this, and secretly stayed there on the island, in their perfect community. The hatch however still needed button pushers, as the project was to be hushed up, and the electromagnetic field needed to remain in place. Hanso provided button pushers who were ex miitary and would do the job and not ask questions. They are semi-aware of the hostiles, but do not engage with them.
However a few years ago, Alvar Hanso dissapeared mysteriously, and no new button pushers were sent. Radzinsky went loopy, Kelvin was left alone. The others decided that they would need to send one of their own people to help Kelvin keep up the button pushing, and chose Desmond, but he would need to have his memory altered, so he would not be able to give away the extent of the others community. The button needed to be pushed to keep their secret. The food drops carried on simply because no-one stopped them. The others steal their supplies from the food drop before the hatch inhabitants get there.
The virus was manmade. It was used on the others against their will by people at Hanso. 30% of the others died. The remaining others have natural immunity. As the virus had no more hosts, it could not reproduce. There are vials of the vaccine in existence but they are not necessary any more. It possibly didn't work anyway, and were given to the others when they were still part of Dharma to fool them into believing they would be protected. The others realised they had been used as human test subjects and there was uproar. This was the incident. Widmore industries possibly was responsible for the manufacture of the virus and vaccine. I can't think of any more.
