This has probably been said before but it just occurred to me while rewatching the episode This Place is Death from season 5. When she's lying on the ground telling Daniel that she remembers a scary man from her childhood in the Dharma Initiative, she mentions that she went off-Island with her mum and never saw her father again. To my recollection it's never been revealed or hardly even referred to who her father is; my theory is that her father is Widmore.
When we see Widmore being exiled, Ben comes to see him off and explains that Widmore went off-Island repeatedly and had, "a baby with an outsider." To the Hostiles/original Island inhabitants, the Dharma folk would be considered outsiders. So my theory is Charlotte's mother (who we saw only briefly taking a young Charlotte onto the submarine in 1977) had a relationship with Widmore (who we now know is was a Hostile). And when she was forced to leave the Island, Widmore repeatedly went off-Island to continue having a relationship with her.
Of course, that would mean both Daniel and Charlotte have the same father.
