The Missing Pieces webisodes came at the end of season 3.
Season 3 ended with the Jack-centric "Through the Looking Glass" that ended up being a surprise Flash Forward.
The webisodes ended with the Vincent-centric "So it Begins" that had Christian Shephard (probably "Esau" as I am calling Jacob's black-clothed hair-covered enemy) telling the dog to go find his son and wake him up. "He has work to do." Christian said as we pan right into the opening scene from the pilot.
I now posit that that was also a Flash-Forward… to the opening flashback of Season 6. I think that Season 6 will have the present-day storyline as follows:
Sayid mentioned that the radiation from the core is "more than enough", implying that the rest of Jughead is still radioactive. The rest of Jughead is what exploded when Desmond turned the failsafe key at the end of Season 2. It released Jughead into the electromagnetic activity all at once instead of every 108 minutes. This is exactly what occured at "The Incident". Since Desmond's explosion resulted in crazy time-shiftiness, that's what'll happen to Jack and the rest in 1977, transporting them back to 2007. They'll join with the Others and Ilana's group (who will expose "Esau" with real-Locke's body) leading to the war that Widmore warned of.
The flashbacks of Season 6 will be just like they were in the Season 5 finale - giving us the Seasons 1-5 story through the manipulations of Jacob/"Esau".
