The lines have been drawn. The season finale indicated there has been a long battle between two entities, seemingly polar opposites (white/black, good/evil, Jacob/Esau, whatever you want to call it). For the longest time, the black side has won. This was revealed during the conversation between Jacob and his darker half. I believe the LOST logo is symbolic of this dominance. Four letters in a white font are surrounded by a large, perhaps never ending blackness. The four letters happen to spell lost, which indicates the white side (Jacob) is the loser.
Shortly after Juliet sets off the nuke, the viewers are treated to a new logo, where the colors are inverted. I believe this new LOST logo symbolically foreshadows the power shift that invariably favors Jacob. We're now looking at a LOST in black font, surrounded and overtaken by a white screen.
If you want to go one step further, there's a slight difference between the two logos. In the original, the word is in a very distinctive white font; it's clearly separated from the blackness. In this new logo, the black font LOST has some white in it. This could mean one of two things:
1. Jacob's side doesn't merely beat the darker half, but completely annihilates it, so much so that the black side can't help but get out of its way.
2. Take a look at the Yin and Yang symbol. Each side has an inverted colored dot at the center of the half circle. This new LOST logo would then indicate that, while it may Jacob's turn to win, ultimately it won't be clear cut. Jacob may take the day, but that doesn't mean his side (the players, our beloved characters) will accomplish that goal in a pure fashion. They will probably defeat the darker forces, all the while continuing to "fight, destroy, and corrupt". If that's the case, who really wins? Jacob, or his darker half?
All in all, I believe the show's message will confirm Jacob's theory of humanity, while providing the provision that there is no black and white, but rather shades of gray. It's just going to do so in a very fun, awesome way.
