This theory begins where the finale began.
I think, as many other do that Jacob Is white, pure and good while the other man is dark and evil. A quick thought before the main theory;if this is the case, who decided to put good and evil on a desert island and leave them alone to fight it out amongst themselves.
When in their first meeting, the dark guy says it always ends the same way he is referring to him defeating Jacob, evil over coming good and Jacob is out to prove him wrong and to triumph over evil and while it hasn’t been done before, it only has to be done once. All the other times when evil over comes good; that’s just progress. Maybe it’s been the ultimate battle for all eternity from as early as Adam and Eve where the dark side of Adam meant humanity was banished to a life of darkness. Could the island be the dark place they were banished to for choosing evil, it certainly doesn’t seem like it’s a barrel of laughs living there to me.
Moving on however, I’m pretty sure that at some point between the Black Rock landing on the island and the 815 crash Jacob got so fed up of his darker side that he found a way to imprison him and did so in the Cabin. Maybe after what seems to be 1000’s of years of watching Jacob pick the pieces, this one time the dark guy picked the pieces for their game and he chose Oceanic flight 815. Maybe it was when Jacob found out about this that he imprisoned the darker character so that he’d have a chance to stop 815. It is quite possible that Jacob feared the dark man had chosen these pieces because he had seen a potential loop hole and it was his fear of being killed that caused him to attempt to stop 815 from being the flight we know, or at least by changing the passengers.
Jacob goes to all the main characters at pivotal points in their lives and I believe that in the majority ii is to attempt to prevent whatever happened from happening that meant they ended up on 815. He went to Kate and tried to prevent her from a life of crime, the thing that lands her on the plane. He goes to Sawyer and possibly by giving him a pen he enables him to carry on writing the letter. If Sawyer hadn’t have been given a pen then would he have put the letter in his pocket and never have been given that what’s done is done talk. Was this his way of attempting to stop Sawyer from being a con man, the profession that landed him on flight 815.
He tells Jin and Sun that their love is special. If they remembered this in 2004, they wouldn’t have been on the verge of breaking up and they might not have been on 815. Finally Jack was on the plane because of his Daddy issues. Maybe if he knew from the start his dad was only looking out for him when he did what he did they’d never have fallen out and Jack and Christian would never have been on 815 (maybe its even more important Christian wasn’t on there than Jack but more on that later).
All that matters here is that despite best intentions Jacob failed to change flight 815 and so he had to change his plan and try and change the loophole later on. Hurley and Sayid’s visits were during their period as the oceanic six. Jacob wanted these people back on the island as he knows they are they key to preventing his death if all else fails and I believe these among the other Dharma folks are the people Jacob refers to when he says they’re coming. These are the only people Jacob was trying to get back on to the island, pretty much the exact opposite of what he did for everyone else earlier on but because by now the plan has changed and Jacob could see it was looking like everything else he had done was failing.
Locke’s visit is very different from the others though. I think Jacob brought Locke back to life when he met him. I think he also tried to make John immortal so the dark guy could never take his form, maybe even to give him the same immortality he gave to Richard as at this point Jacob does not think Locke will leave the island after he’s crashed on it (more on this later as well). Ultimately if the dark man could never take Locke’s form, he could never persuade Ben to kill Jacob. Locke is the key in Jacob’s mind. If Locke can be kept alive, Jacob can keep himself alive.
Anyway back to the Cabin. I believe that the dark man escapes shortly before 815 crashes. I also think that he is Smokie but more importantly as a result of this, he can take the form of any dead bodies on the island. In the final mobisode we see Christian telling Vincent to wake Jack up because he has work to do. Is this the dark man kicking off the loop through Vincent giving Vincent the very important role the producers have always joked about? More importantly this means everything that has happened to the survivors has been part of a very intricate plan to kill Jacob where our main characters of the last 5 seasons have been the pieces in this most important single loop of a much larger game.
If it is indeed the darker character who took the form of Christian then it is him who told them to move the island which would start the time travel and ultimately several of the time loops or loop hole and also banish Ben from the Island which is what makes him so pissed off and leads him to kill Jacob eventually.
Moving off point slightly could the loophole be something as simple as getting an object caught in a time loop such as the compass for example. Could defying the laws of physics and even the laws of sense mean even the impossible (killing Jacob) becomes possible.
Anyway back on point, banishing Ben from the Island would also be what makes Ben hate Locke so much which at this point is what he wants so Ben will kill Locke and by bringing him on 316 will give him his body to inhabit leading to the possibility of becoming the leader of the others and giving him the right of being the only person who can demand an audience with Jacob.
Furthermore, by taking the form of Locke it is the dark man who tells Locke he has to die, not Locke himself and so this ensures the final pieces of the loophole begin to slot into place. He tells him he will have to leave the island which will mean the immortality Jacob gave him earlier when he was pushed out the window will no longer work and so he can indeed die at last.
Without Ben however it is all useless because the dark man cannot himself kill Jacob even if he is in the form of another. We have recently seen Ben is more emotional than we may have thought and who better to make Ben follow orders than his daughter.
If the dark man is the smoke monster then it was him who took the form of Alex and him who told Ben to follow Locke who is in fact the dark guy posing as Locke himself (that also being the smoke monster (confusing I know but it makes sense I promise)). Ben was never fairly judged; he was always going to live. He was too important. The dark guy just had to find out what scared Ben most and then use it against him. So there he has it. The final piece needed to finish the loop hole and kill Jacob, which he appears to succeed in doing.
Don’t forget though, Jacob has a back up. The Dharma crew. He made sure they all got back to the island so they could detonate the bomb and change the future. They are the people who are coming. They are the people who will cause the course of events that lead to the one time when good will over come evil and they are the reason why Locke/the dark man was not watching Jacob’s body burn with a smile on his face, because he knows that this loop is all just progress and he fears the next might be the one time it ends.
