I've become suspicious of Jacob's murder. As many viewers pointed out, it almost seemed as though he didn't mind being killed in the final moments of the Incident. I think that either Jacob knew about Esau's plans or else, he's been betrayed by Richard Alpert, his Others and Illana's group. And I've found two pieces of evidence that can support either one of these hypotheses.
Evidence 1:
The runway.
It hit me when I was trying to recap Esau's dastardly plan. What was the reason for the O6's return to the Island? LaFLeur and his crew of Lefties didn't need to be saved once Locke had turned the FDW. They were doing fine. Now, many have posited that the O6 needed to go back because they were always meant to be in 1977 and while that holds water, it seems like a convoluted reason.
However, when you take into account Esau's loooooong con, you understand the O6 needed to get back so that Locke's corpse would return and Esau could fake a ressurection, fooling everyone from Richard to Ben, so that he could kill Jacob through a proxy. Esau also probably knew dead people couldn't time-flash (like Charlotte) and so Locke would arrive in 2007.
Now why would the Others build a runway in 2004 (3rd season) that's clearly designed to ensure that Ajira 316 could land? That would, in effect, facilitate Esau's plan. So, either Esau got false instructions to the Others, making them believe the runway was Jacob's bidding OR Richard has forsaken Jacob and told Ben he needed to build a runway OR Jacob knew all along and wanted Ajira to land safely, so Esau would be tricked into going through with his masterplan.
Evidence 2:
The crate and Un-Locke. Watching “Dead is dead” again, we can see Illana and Bram have found the crate and therefore know what it contains. Now, at that moment, the double of the corpse inside the crate is standing with his toes in the water, contemplating the horizon. Illana and Bram do nothing to confront or stop Un-Locke from continuing his charade. They know he's lying but they choose not to tell a word to anyone. Illana works for Jacob but doesn't want Esau to know OR she too has forsaken Jacob and she's helping Esau keep his cover.
Add to that the fact that Jacob has been interfering with the Losties and that he seemed very suspiciously calm in front of his killer. I think Jacob wanted to help Esau weave this tapestry of deceit and somehow figured everything early on. Or he was just forsaken by all of his followers.
