Every time... and I mean everytime, a large group of you throw characters into extremes. This person is evil, this person wants this... and time and time again we find out that because Damon and Carlton are good at their jobs, there is more to their characters than a 2d extremist viewpoint.
Ben for example. we were lead to believe he was a manipulative jerk who kidnapped children and tortured people. Then of course we learn he is not a cardboard cut out and is attempting to protect his people and the island all the while obeying very specific orders from a person who he doesn't know exists. We see him as a father figure to alex and that he is attempting to be a good person the only way he knows how.
So why is the guy in the black going to be any different? He isn't ... so stop it ... seriously.
We can assume he:
dislikes people or at least people who visit the island
he carries more of a business competator vibe more than direct and blind hostility to jacob, more like killing jacob is his only remaining option to see his ends through.
if not a "god" an entity outside of humanity
like jacob, he has a specific goal to attain.
"but what about the shows theme? light vs. dark... good vs evil?"
my answer to that is what theme? ...ben vs widmore wan't good vs. evil it was widmore attempting to right what he thought was an injustice by ben. And Ben attempting to hold onto what he believed was his destiny, he believed he needed to remain in power to protect his people.

Someone is working for a greater purpose, my guess would even be the same goal as jacobs. he bellieves humanity is a threat to itself and is innevitably hostile, while jacob believes humanity is inherently good. Both attempting to do what they believe is "good" with different modus operendi... get it?
