Everybody is counting Ben out at the moment, putting him off to a played out stooge. He seems to be resigned to his fate and hands out embarrassing truths when John/Dark Man questions him. But what if these are not truths at all, but part of some scheme he has going with Jacob. 'So I lied. That's what I do' seems to point us in this direction, a small hint on his behalf that he is actually lying right now. Everything that happens up to the point where he stabs Jacob, could be an act to trick Dark Man/Locke.
We always thought he referred to Widmore in his 'He changed the rules' comment when Alex was killed, but what if he was speaking on knowledge gained from Jacob about the rules of the game that is played out between him and Dark Man. Bringing John to the cabin containing the trapped Dark Man instead of to Jacob seems like playing on knowledge about what John's fate ultimately will be, setting both John and Dark Man up. Why would he think that Jacob is living in the cabin if he has never interacted with him? Being oblivious to Jacob's existence, this would just be an old, empty cabin to him. When the Dark Man starts interacting with John letting out his 'Help me', it freaks Ben out so much that he shoots him, because Jacob has probably not let him into the full loop yet. Jacob, however, knows what John's destiny is and thus revives him so that he can fulfill it.
After killing John, Ben says 'I'll miss you John. I really will'. It seems he doesn't want to kill him, but he knows he has to in order to deceive Dark Man into assuming John's character. The real John is now gone, a person that Ben somehow is quite fond of.
