I believe we finally have an understanding regarding the war that Widmore was referring to when he spoke to Locke. I think it is a war regarding changing time versus keeping it the same.
Eloise clearly does not want time to change, she believes whatever happened, happened. When Daniel goes back, he changes his belief, and feels that he may be able to change time. This may prove difficult now that his mother has put a bullet in him.
Now, I think the stage is set for a war between those who want to change the future and those who would like to maintain the current course. Dharma was interested in changing the future, changing the Valenzetti Equation. Widmore and Eloise are not interested in this.
I also believe that the incident will result in the pregnancy problems on the island due to the release of extreme electromagnetic energy. It may also result in the Losties being sent back to 2007. Bram and Ilana may well be on the Dharma side of things, as many have speculated here. They may be on the side of the war trying to change things. Daniel wanted to use the hydrogen bomb to blow up the island. Perhaps they will want to do the same. We'll see soon enough.
On a side note, I believe the others may be people meant to carry on the human race. Upon the end of the world, those on the island will survive and start over. From the very beginning, the others have wanted "good" people and have sought children. They did this because they cannot reproduce on the island and needed young people to survive after the world has ended.
Thus, when the world ends, the others are those who will start fresh. They have been on the island anticipating this for some time. The biggest whole in this is why the others would allow Dharma on the island to conduct future changing experiences, unless of course someone knew what would happen.
Anyways, that is my theory. Please feel free to expand or critique. I believe we may be seeing the shaping of the end on Lost now, where we are getting down to the real deal.
