Millions of years ago an alien ship crashes on Earth. Now aliens aren't aliens like we imagine them in Hollywood. If the aliens are technologically advanced enough to get to our planet, they are technologically advanced PERIOD. As in, it would be hard to comprehend how they function and how they think.
I believe this ship was gigantic, as in as big as the Island, and settled deep into the Earth. However, the alien ship did not move through space as we would conventionally think. Its superior technology causes it to move through time and space at will. I believe the purpose of this ship was to cultivate life on Earth and observe the organisms that developed on the planet until they became intelligent enough to understand, commandeer, and use the ship to travel back to the "home planet" one day. I believe this is an exercise in cultivating life on other planets and sending them back only when they are deemed intelligent and mature enough to interact with the galactic community.
Okay, I know I'm sounding really nerdy, but bear with me. So the Island remains somewhere on Earth for millions of years, possibly sparking the beginning of life on the planet and waiting until a species became intelligent enough to interact with it. Finally, humans arrive, and the Island reaches out to the Mayan, Egyptian, and Greek civilizations. They honor the forces of the Island as Gods. However, the smoke monster (which is the probe the extraterrestrials use to check whether the civilization has matured enough yet), scans the civilizations and deems them not mature enough to take the ship back to the home planet.
Plant and wildlife grow on the ship, as the ship mimics the life it has created on the planet, in order not to alarm the species that may encounter it. The ship's "entity" uses its advanced and unfathomable calculations to present situations for people on the Island to deem them worthy. Only certain people from each civilization are chosen worthy to stay in the Temple and wait until the ship returns to the home planet.
The Temple contains the small number of people throughout history whom the Island has chosen from the Earth to test. If they have succeeded the test, they are worthy of embarking on the journey to the home planet. I believe Richard is one of these people, but is especially used to help bring the other chosen people over the ages.
In a religious sense, the ship's entity is "God-like" and chooses whether people can get a free ticket to the home planet, which may be akin to "heaven". The time spent on the Island is SORT OF like Purgatory, although the writers dismissed it actually be Purgatory. But I believe it is a place where the Ship will test whether of not you are reliable enough to be a citizen of the galactic community.
Thus, all the Egyptian, Greek, Judeo-Christian, and various other references are found when dealing with this Island. Many civilizations have gone through the test. I believe the Island chose people from the 20th Century, which may have accidentally brought the Dharma Initiative to the Island.
The Hostiles (People who are still undergoing the test whether they can enter stasis in the Temple) are unsure if they are allowed to fight the Dharma Initiative. They are worried if they kill the DI, then the Island may deem them unworthy, or reversly, if they don't kill the DI, they haven't done their job protecting the Island. This was solved when Ben killed the Dharma Initiative himself. He was chosen by the Island, but took the risk of defending it by committing genocide. I believe this is what makes him believe he is worthy.
I think when Ben develops his back tumor, he finally realizes the Island has stopped favoring him, as the Island heals those it favors. He tries to win back the favor of the Island by helping to bring in more chosen people, but in the process meets John Locke, a perfect candidate, and threat to Ben's image as savior of the Island.
I believe most of our main characters from oceanic 815 were chosen by the Island for testing, but that the Island believes they are ready to commandeer the complex navigation systems of the Island. They Island wants them to stay and discover more about themselves, but through a series of events involving the exiled Widmore, the O6 leave the trial and Ben activates the ship's time-space navigation systems
The ship wants everyone back to the Island, as the final journey to the home planet is near. I believe the world will end soon, and once the ship leaves, the planet Earth's purpose has been fulfilled. I'll go far as to say the Island keeps the life on Earth alive. Once the ship leaves, everything is gone, and only the ones on the ship when it leaves will survive.
I say this because Aaron has been prophecised to have a scary future. Perhaps Aaron is the one to activate the ship's departure, thus causing the end of the world as the ship leaves. Perhaps Alvar Hanso was aware of this, and tried to understand the mechanics of the ship to prevent it from leaving and destroying the world.
Will we get a final battle between humans and the alien mothership that created them?
I believe Jack is special because he is a great leader. Perhaps the ship is looking for a "captain-like" figure to lead the people as it embarks on a voyage through light-years. I believe we will come to a final decision whether or not to activate the ship and leave the Earth, thus destroying everything. Perhaps Widmore is trying to prevent the ship from leaving, as he and everyone he knows and loves is still living on Earth. We may get an ending where it is year 2050, and the ship is about to leave. The last group of "chosen" people are Aaron, Ji-Yeon, Walt, and Charlie. They are faced with the decision to fulfill their destinies or save the world they knew. Jack and company time travel to that moment from the 1970's and Jack comes to the conclusion that you can't fight the inevitable. Jack assumes command of the ship and the series ends with the world ending and the ship warping through time and space... with the chosen people of the ages, now Lost in the far reaches of th! e galaxy
