OKay, not going to go in depth- you can always google stuff or look it up on wiki yourself.
I don't know who is good or bad or what exactly is going on- BUT what I do think is:
That the LOST island is the lost island of Atlantis: this would explain why it was said to have disappeared after a failed invasion of Athens- because our island can disappear- and come on, the FDW is OLD!
Tying Atlantis to the island another way is that the reach and scope of the Atlantian strongholds stretched all the way to Egypt-
Which we all know about the hieroglpyhs in the swan hatch & on smokeys temple.
And smokey's temple is the resting place of Anubis- Egyptian god of the underworld, who weighs the hearts and sould of the soon to be dead (or dead already) to determine what happens to them- I think that Smokey brought Christian Shepard back to life, and has done the same to Locke 2x now. He also judged Juliette, and Ecko- the flashes and images seen reflected in the smoke monster. I don't think the smoke monster ever wanted to kill Locke- when he drug him however many seasons ago- Locke was going to be used by smokey for something, much like how Danielle's crew was possessed by smokey.
And to round out this little idea I have in my head, is that Richard Alpert is either immortal by his own right, perhaps a mystical Atlantian, or someone reguvenated by smokey, but he is most def. not normal-
I almost wonder about the Templar Knights, but that is far stretching, but the theme of protecting the island and reincarnation keeps popping up- and the Templars were devoted to protecting the Holy Land & relics they felt could get them closer to God or Christ. Because Christ had ascended into Heaven, they couldn't get ahold of any of his bones, much like the skulls of saints that they carted around with them onto battle, but I think there is something in the Temple very important, something Smokey is guarding, and it's alot more important that whatever is left of the Others.
And how exactly the Templars end up on the island? Well maybe it popped up once and there was a stronghold built on it much like Tomar in POrtugal? Maybe Richard is a leftover there to protect the island because of it's magical powers? (I.Jones & The Last Crusade anyone?)
