The identity of Jacob has been one of the biggest mysteries since he was introduced last season. I believe that Jacob is hiding in plain sight. He is none other than Dr. Jacob Shephard. He is not the same Dr. Jacob Shephard, AKA Jack, that is on the island, but his namesake, Jacob Shephard. I suspect he is the father or grand-father of Christian Shephard and a member of the Black Rock. He is probably a doctor given his ability to heal and the family profession.
I believe he is a member of the Black Rock based on his shirt and long hair that you can see when Locke first meets him. He looks like he is wearing 19th century shirt and over-shirt/jacket. Additionally he has long hair. He looks very similar in dress and hair style to the Richard Albert that Ben met as a child.
I also noted a hair line, jaw and forehead that is strikingly similar to Christian. Although the nose is clear different.
Jack’s given name is almost certainly not Jack. Jack is a nickname for Jacob or James. I believe his name is Jacob. I believe he is named after his grand father or great grand father, just as Michael named his son after his father Walt.
Another clue that Jacob is a forefather of Jack is the presence of Christian and Claire in his cabin and his concern for Aaron. All are Jacob’s heirs.
Another hint that Jacob is a Shephard is the comments of Boone from Locke’s vision in the sweat lodge. Boone tells Locke, “I am here to help you find your way again. So you can bring the family back together.” It is fairly clear now that the family Locke needs to get back together is the Shephard family.
