Ok this is my take on it all
I reckon that
The freighter people are from dharma trying to reclaim the island hence the gas masks, looking for Ben etc
They were sent by Abaddan who is some big guy at Dharma...who exactly we don't know
Dharma is being funded by Charles Widmore and Widmore co-operartions as they were in cahoots with Hanso which collapsed as soon as Alvar Hanso went missing
So essentially Charles Widmore is Abaddon's boss
Charles Widmore gave Abaddon hence essentially Naomi the picture of Penny and Desmond and told them to lie and say they came for Penny
Charles Widmore knows Desmond is on the island because it was him who sent him to the island on the race. This race was all a big plan to get Desmond onto the island, away from his daughter penny
Now who gave Desmond his boat? Libby, who just happened to be in the Insane Asylum with Hurley. And so Libby is in cahoots with it all...possibly Libby widmore, penny's siter and charles's other daughter mmmmm
Dharma/Widmore covered up the plane crash perfectly knowing that 815ers were on the island but wanted nobody to find the island and so they produced a mock plane and sank it underseas for Sam (ARG) to find hence Maxwell who is a part of Widmore
The island is special because it has healing properties, magnetic forces, is hidden from outside views due to the strange scattering of light etc
