Pre-815'ers theory - The dharmans and their equipment: the smoke monster, the hatches and the sickness
The world has come to the brink of nuclear war or some break out that will wipe out the human race, a sickness if you will. The island is the worlds guinea pig to test methods of security to keep the world (or the country/ies investing in this security), in safety. Because the human race in outside world is going to die out, the Dharma initiative was set up in order to protect mankind. The reason they are so secretive is because the stuff they are testing on the island is only available to certain countries, and from those countries some test subjects have been sent: our fellow losties.
All the equipment tested is part of DHARMA, incl. the hatch's, smoke monster, vaccines, etc. The vaccines are important in this because they are used on the island to test how well they work, however the sickness that the vaccine cures is only in certain areas of the island - that is why Danielle's group got it but the losties didn't - this was to stop all the people using the other equipment (i.e. the previous 'others' using the hydra) from dying out because their research still had to be carried out.
However, the vaccine causes the infertility and is how Danielle was able to give birth, and also how Claire was - because there was no vaccine to contradict the pregnancy.
This is also the reason for why animals are kept on the island - to see how the sickness and vaccines effect them. Hence the polarbears and strange birds, which could be a possible side effect of the vaccinations.
The world had to be taken down to small scales, i.e. otherville, to recreate the realism of the world.
Mothers are needed on the island to see if conception and birth can occur without any problems. Although this has failed, and is the reason for bringing juliet to the island - to cure the problems.
The reasons for people not being allowed to leave the island is because they can talk to the outside world, give information out that is needed to be top secret. The sub keeps the illusion that Ben's people can leave - but it never actually does.
The Swan hatch and its magnetic field is NOT a protective barrier that keeps the island safe from the outside world - the magnetic field is so that it cannot be seen. It is so strong that light, and radar signals cannot escape it. Thus the island is invisible to the outside world - once again to keep the secrets up, and see how well a magnetic field can shield a large landscape.
The lockdown procedure is a rehersal for a nuclear attack. It is used in the swan because the operator for the magnetic field needs to be protected, i.e. Desmond, kelvin etc.
The smoke monster is basically roaming the island as a means to see how its test subjects are handling their conditions. It judges people basically.
I know this sounds completely ridiculous but think of the thoughts behind it: Did it just seem weird to you when Juliet was watching Rachel play with her "son" on the swings that it looked exactly like terminator 2 judgement day with the parents playing with their children just before mankind gets wiped out?

This mini civilisation needs to test how conception and birth works whilst working with vaccines.
