If what Naomi says is true, than we have a situation that most likely outcome of a government conspiracy, lies, parallel universes and maybe just negligence.
My theory is this, Naomi says to Desmond and Hurley that the wreckage was found and that the ‘entire’; if she says the whole number of people onboard, perished. However, if this didn’t turn out to be a lie or a huge misdirection, then there are a number of possible outcomes.
1) Either that it is a government conspiracy and they wish that not all the full details of the crash to exposed to the public, about crashing on a Island somewhere in the Pacific that where scientists perform experiments. They possibly wish that the island remained secret. Then again, we also assume that crash never actually happened. However, that’s not a theory I will be touching on.
2) The most logical reason that I believe, is that the search and rescue teams discovered that crash, the actual crash wreckage of flight 815. In ‘The Other 48 Days’ & ‘A Tale of Two Cities’ we clearly see that the Tail-Section lands in the water, sinks or least drifts a further few miles away and than sinks. Secondly, the Fuselage; lands on the beach, and in later episodes gets washed out to sea by the rising tides, about 2-3 weeks after the crash; the swash and back-swash effect. I also believe that the search and rescue teams, on island-time, would still have had rescue and search parties still looking for the plane; no one gives up that easily.
If in due course they discovered the Fuselage (2nd 1/3rd of the plane) & the Tail-Section (3rd 1/3rd of the Plane) they could assume, the search and rescue teams, that the pieces of the plane that were found is all that is left. And they assume that the front end with the Cockpit (Pilot: Part 1) was destroyed or missing. When and if they discovered the Fuselage and Tail-section, they could and most likely have found a few bodies underwater and burned corpses from the Fuselage. The cremation in ‘Walkabout’ could have left a few residual corpses for the S&R (Search & Rescue) teams to assume that they had a mid-air breech, possible explosion and there were a number of people who were killed instantly by fires, with a number that drowned.
However, what about all the rest of the survivors bodies that are missing you say? Well if you had about 300 or more people onboard, finding less that 20-30 percent of the total body count isn’t much to assume the rest are dead or missing. Nevertheless, even in a hard situation for the S&R teams, they would possibly assume most are still missing, still undiscovered underwater or incinerated by the possible explosions on the flight. Lets face it, no one on mainland would assume that a plane torn apart in mid-air, of course we know that there’s a reason behind that, just not sure what. They would possibly believe it as structural failure or electrical failure. We get an indication of how many people were onboard, about 300 or more in ‘One Of Us’. However, if this in turn comes out to be that fact that Naomi said that ‘all crew and passengers’ died. Than this leads into another and most common theory.
Another interesting thought is that if the S&R teams believe it crashed over nothing but ocean and not an island, than they could assume that most fell from the plane, landed in water, killed of impact on the water. Their bodies sank and sank further to depths that most people can’t survive the pressures without a submersible. Bodies get crushed under extreme pressure and any residual remains would be possibly eaten by marine life that live that can survive at that depth. Excuse my use of graphic language when referring to dead as residual remains and corpses.
3) The other most common theory is of Alternate Realities/Timelines, sometimes a very colourful theory that I wish not to be true, but if the writers head that way than we are left with something to be desired.
