We are to assume that John Locke blew up the sub but are we sure he did? We know he said he wanted to do it but have we actually seen him do it? No! And the reason is he didn't do it!
A few facts from The Man from Tallahassee:
1. Alex warns Locke about her father manipulating people just before he seems to be on a rampage.
2. Ben tells Locke about the sub and says he probably wouldn't be able to steer it. Locke responds that he thinks he just might could.
3. Once on board Locke walks directly to the powerswitch while it is dark. Didn't even check the manual.
4. Locke walks way to the front of the ship where the controls probably are. If he wanted to blow up the sub, he could've easily just plant the C4 where he got in.
5. They don't show us Locke planting the explosives. We just assume he did put them in the sub.
6. On his way back there is a bottom to top camerashot of Locke where we can very clearly see him being all wet. He wasn't wet when he got on board of the sub. So why swim back?
I think that Locke fooled everybody including the viewers. The sub is somewhere else. The Others have no way to locate it because the Flame station is no more.
