So my idea, after rewatching all of the seasons is this:
John Locke, the guy we saw lead Ben and Co to Jacob, isn't the smoke monster or the man in black. He's just John Locke.
The writers on LOST are way way too clever for us. In season five they showed us that Locke was dead, Ben said "dead is dead",Locke disappeared whenever smokey appeared... this is all far too obvious. They're leading us in the wrong direction. All of these events are nothing but red herrings.
I believe that at some point next season we will learn that Locke is dead... really dead. And that he needs to be brought back to life. Because Ben killed him, he is the one who will give him life again, and the way he will give him life is by killing Jacob. It is like the compass riddle.
The island can only have one leader at a time, and that leader isn't Ben or Widmore, and it never was... It's always been Jacob. But Jacob is also a person used by the island, for the purpose of bringing Locke to where he should be.
In the future of the show Jacob is an entity like Christian Shepherd of Yemi... nothing at all to do with the man in black. In the next Locke centric episode, we will see Locke's eye open in the jungle. We'll pull back, and there will be Jacob. He will tell Locke what he must do to save the island - really save it - and it will be "you have to kill me".
Locke will go back in time, through the temple, and he will do everything he did from the end of season 5. Then he will become the leader, and will go to war. But against who?
Jack, and the family Shepard.
Jack will die when Jughead explodes, but in the same way he will be brought to life. Though not by Jacob, but by he man in black.
The coming war will be between the resurected. Their sides will be chosen by who gave them their second life.
