We know that The Swan was being built in Hostile territory, I find it very hard to believe The Hostiles didn't know about this operation, considering these people know everything. What about when Kate and Sawyer were in the jungle with an injured Ben? They just waltzed out like nothing was in their way.
My thoughts are that The Hostiles allowed the DI to build The Swan. The reason I say they know about it, is because we've seen enough proof that The Hostiles know everything that happens on the island; what about the time when Rousseau and her team crashed on the island? They knew about it and they wanted her exterminated.
This is the same principle with The Swan. I feel Widmore or Richard spoke to Jacob, and he told them that there was a new station being constructed outside of DI territory, but instructed them to leave it. Why leave it? Because it would be playing a crucial part in the future when it is responsible for the crashing of Flight 815, and when John decides to destroy it, it would allow for the island to be finally be found by the two men at The Listening Station. It was meant to be built so the survivors of 815 could be brought to the island for the first time.
Another reason is that they allowed The Swan to be built because he knew there would be some sort of incident and I assume the O6 return to their own time period because of it, then of course there's no reason for the station to even exist, other than entering the numbers every 108 minutes, which would prove to be a choir if anything.
